I have a Toyota Etios liva (2011 Model) with factory installed heat Unit and Speakers (One pair of Front Doro Speakers 5.25" and Tweeters)
make and model not known.

I have bought a (Chinese) In-Dash GPS Navigation and DVD Player.
It comes with a Built-in Amplifier (ST Microelectronics - TDA7388)

Specs: http://www.st.com/st-web-ui/static/active/en/resource/technical/document/datasheet/CD00179160.pdf

Output Power Rating of Ampliefier
4 x 45 W / 4 Ω max.
4 x 26 W / 4 Ω @ 14.4 V, 1 kHz, 10 %

Speaker Choices
I want to upgrade my speakers - Rear Deck - 6x9" Ovals and Front Components
Not planning to go for a subwoofer+amplifier

I have shortlisted below models
Rear 6x9"
i) Blaupunkt - QL 690 - 4-way Quadaxial speaker - Approx INR 3100 (67W Nominal, 300W Maximum, 3Ω Impedenance)
ii) JBL - GT6 S699 - 3-Way Coaxial - Approx INR 3000 (75W RMS, 300W Maximum, 4Ω Impedenance)
ii) Infinity - Primus 9603i - 3-Way Coaxial - Approx INR 3800 (100W RMS, 300W Maximum, 4Ω Impedenance)

Front Components
i) JBL - CS 5 - 5.25 inch 2 Way Coaxial Speakers - Approx INR 1800 (35W RMS, 100W Maximum, 4Ω Impedenance)
ii) Polk Audio - DB521 - 5.25 Inch Co-axial Speakers - Approx INR 2800 (45W RMS, 135W Maximum, 4Ω Impedenance)
iii) JBL - CS-5C 5 1/4'' Component system (Speaker + Tweeter) - Approx INR 2900 (40W RMS, 120W Maximum, 4Ω Impedenance)

Queries
a) Can the Head Unit (with bulit-in amplifer) power the above combination or
an external amplifier is required ?
b) Can the 3Ω Rear 6x9" Models Damage the Head Unit ?
c) If i just add Rear 6x9" and do not change the factory front components, can the built-in amplifier in head unit enough ?

Ive got something else installed
It's a company named Maxal
The HU is 7 inch touch
With a year warranty and honestly it's giving out better output than sony
I'll post pictures of it

And now I'm left with amplifier
Wiring and subwoofer
And which kind of box is suitable for liva?

If your are talking about sub-woofer enclosure, then it depends on type of subwoofer.
Sometime sealed enclosure is used, sometimes vented enclosure and few have bandpass type of enclosure.

If you just want bass, better to get a sealed enclosure [provided you have a woofer with long voice coil]. When it comes to angle of enclosure, you have to make sure to prevent woofer from facing rear windshield directly.

If you want a custom designed enclosure, drop a pm.
